NYC – have a leaking 15" pitched, flat roof. What is the best method/material to replace roof?

In my opinion – the best is PVC single ply roofing membrane (IB, Soprema, Fibertite). IB is the only one to my knowledge that has Residential material warranty (lifetime).

Stay away from rubber / tar / bitumen … Also I’d not do TPO ..

Method – I’d say mechanically attached over 1-3" of rigid insulation.
